Well, i know it is an old question but as several of us, i faced this beast too.
I tried ALL suggestions from every site over internet with no required result.
So, instead of run thousands of console commands againt database i did it againts ARCHIVED DATABASE:

load fixup archive/mail/a_xxxx.nsf

But, as always in Notes, it was succesfull only on the 50% of problematic databases.
So, i tried one more time:

load fixup archive/mail/a_xxxx.nsf -f -n
load compact archive/mail/a_xxxx.nsf -c -d -i
load updall archive/mail/a_xxxx.nsf -r

after this, i did run what i want in first place:

load compact -a mail/x/xxxx.nsf

And everything works fine, compacting, archiving, deleting and size reduction and a clean archive log file.
